The airport is a bus ride out of town in each city, but the buses are frequent. Croatian Airlines is excellent, with newish planes and very good pilots. It is a bit of a zoo at baggage claim since lines seem not to be a Croatian thing, but the airports are modern and pleasant enough.
As in most mountainous regions, you will have a smoother ride if you travel as early as possible in the day before thermal updrafts create turbulence.

Croatia Airlines has relatively cheap fares for travel within Croatia. Check the fare for your travel dates on their website. I flew from Split to Paris (change in Zagreb) in 2009 and the jets were modern and felt safe; the flight attendants seemed like a throwback to an earlier era - they were all attractive young women wearing lots of makeup.
There are Croatia Airlines buses operating in each city that will take you from the airport to each city center (or maybe to the bus station in Dubrovnik, which is slightly outside of town); the bus schedules are usually timed to meet Croatia Airlines flights, so if you are staying in Zagreb, there is probably one bus that would be optimal to meet your departing flight. The buses also run early; I had a 6am departure out of Split and was still able to take the first Croatia Airlines bus (at about 4am) from the center of Split to the airport there.
