We did the separate legs on Aegean. We flew Rhodes to Athens and Athens to Crete, same day. Aegean let us check our bags all the way through but we had to get the Athens - Crete boarding passes in Athens.....not much of a hassle for the money saved... We were also given an additional 5kg weight allowance by showing our Miles and More membership card (Lufthansa frequent flyer)....we needed that extra weight allowance for all of the goodies we purchased in Rhodes...Flew Aegean back to Athens from Crete...very nice airline.
