Generally, I suggest staying in the city on weekends and going to the country mid-week. That would apply to Hakone.

There is a JR limited express train (Nikko 1) that goes from JR Shinjuku station to Tobu Nikko station. It departs at 7:30 AM. The return train is at 16:37. It could be convenient, depending on where you are staying. I have read that it is popular and all seats are reserved.

Oh, I thought those trains only ran on weekends but hyperdia shows them on at least a couple of weekdays around April 6. Maybe they are special for cherry blossom season.
