You don't say from where you will depart and where you want to enter Yellowstone. However:
*Many Glaciers is a delightful area of Glacier NP that is often overlooked.
*Bozeman is a surprisingly pleasant town.
*We recently enjoyed a night in Ennis MT, staying at El Western Cabins and having dinner at The Sportsman.
*Big Sky MT is a ski resort that has lots of hotels and restaurants in a scenic setting. We saw a grizzly while there.

What route do you plan to take?
If you exit out of Yellowstone and take the Beartooth Highway (HIGHLY RECOMMENDED) I'd recommend staying in the little town of Red Lodge MT.
You could stay in Billings or Livingston or anywhere in that area. We hung out on a ranch for a few days and it was one of our favorite parts of the trip - especially after all of that driving.
I wish we had spent the night in Great Falls MT. We didn't have enough time to see all we wanted to see.
I'd recommend one or more of those stops along the way.

We will be leaving out of the northwest section of Yellowstone and going to Helena for a couple of days. For the way back which route is best. We thought about coming back the other way if there is anything to see. Anything in Missoula? We are flying out of Billings so Bozeman might be a good stop also. We are doing the Baretooth highway and Redlodge when we first arrive before Yellowstone.

I'm not following your route at all.
What city are you flying into and what city are flying out from?
We flew into Jackson and visited Grand Teton and Yellowstone NPs and drove up to Glacier and flew out of Kalispell.
Are you saying you start in Yellowstone, go to Glacier and come back down to fly out of Billings?

We flew in and out of Billings. Fairly close to Billings is Little Bighorn, we were there for the Crow Fair which was wonderful. We also enjoyed Cody, saw the museum, a rodeo and went to the Heart Mountain Internment Camp Site. We stopped at Pompeiis Pillar (Lewis and Clark) on our way to Glacier from Billings. If you are a history buff you may want to stop in Great Falls or any of the other noted places on the Lewis and Clark trail.
