I have spent a tremendous amount of time in Southern Vermont and only a fraction of that time in Stowe. I'd pick Stowe. I like the scenery and the ambiance so much better. I also think Burlington is a cool place to hangout and visit. You will have a very good chance of seeing fall colors there as well.
