Is BART available from the airport to Fisherman's Wharf? (Considering staying at the Argonaut). It doesn't sound like a rental car will be necessary in SF. Later in our trip, we'd like to drive down the coast to San Diego. Is there a rental car place other than at the airport where we could rent a car and return it in San Diego? (Hoping for one that will deliver to the hotel.)

No, BART does not go to Fishermans warf. But The cable cars do as well a the embarcadaro MUNI trolley - so you don't need a car to get there

I wouldn't recommend taking suitcases on the cable car. You can take BART to the Embarcadero station, take the escalators up to ground level and either pick up the F line in front of the Ferry Building or take a cab. I guesstimate cab fare to be about $10.

You definitely won't want or need a car in SF and I know there is a Hertz office at Fisherman's Wharf.

Does a MUNI pass cover BART as well or is that separate? Can passes be purchased online? Since my family of three will be in SF for three days, it sounds like the passes might be a good idea. We have no public transportation where we live, so I sure hope I can figure out how to get around!

BART and MUNI are two totally separate entities so either pass cannot be used for both. Check out this BART ticket type description including fare calculator and, yes, link to purchasing discount tickets online:

Unfortunately it doesn't appear as though the tix you need are available online. It's really easy to puchase at the ticket machines that are in every station. Some accept credit cards, as well.

You'll most likely be using MUNI most predominantly during your stay and I recommend getting the 3-day passport. These, unfortunately, will not work on cable cars. You can pay per ride ($2 ea way, if I recall correctly) or purchase a set of tix.

May I ask a question?
My friend & I will be taking the BART between SFO & DT (Powell St). The fare calculator shows that it'll cost $9.90 r/t per person.
Here are my questions:
1. Since the BART ticket is a "store" ticket, if I put a $10 bill in, does that mean I'll "lose" my $0.10 (or I guess, save that for my next trip?) Or is there a way to get the $0.10 back?
2. Can 2 people traveling together use one BART ticket (like the Metrocard in NYC)? Or do we have to have separate tickets?

Nope, you'll keep your .10. A BART card is like a Washington Metro card. You can keep adding money to it.

The MUNI pass is for CABLE CARS, streetcars, and buses. I had a 3-day pass and used all three modes of transportation to get where I needed to go.

To clear up the confusion about the muni passes and cable cars - there are a different passes that you can get. I think the one that covers muni and cable cars is called the Passport - either way check out the muni web site. You can get all the info you need there.
