What is the closet train stop to Copley Square area? Thanks.

Back Bay Station-----which many would say is part of Copley Square.

AMTRAK indeed stops at Back Bay Station, but so does every MBTA commuter rail line in and out of South Station. Plus there's an Orange Line subway stop there, as well as a Green Line subway stop about a block away at Copley.

Is there an Amtrak station near Fanueil Hall area?

Not really - while North Station is very close to Fanueil Hall, Amtrak goes into South Station.

South Station is an easy walk to Fanueil Hall - about 1/2 mile tops.
