Well, you have three options.
1. Online
2. At the theater's box office
3. TKTS booth (for discount tickets)
The "best" option depends on your budget and flexibility (as to date and show).
Good luck!

If there is a show you really want to see, buy online via ticketmaster or similar. Check out playbill.com for shows and links to purchasing tickets.
If you would be happy seeing one of several shows, wait until you get there and stand in line for the 1/2 price TKTS booth (my favorite was at the World Trade Center instead of standing outside in lines on Broadway).
If you are in the city and want to see a particular show and it's not on sale at TKTS just walk into the theatre and buy a ticket at the box office. I've gotten incredible seats the day of a show. My guess is that unused VIP tickets are released for sale then. Don't know - but I've had great luck this way.
I ususally buy a "must see" show ticket before I leave home, buy one at TKTS and buy one at the theatre. When I go to NYC I want to see shows - whether Broadway or off-Broadway.

Actually I'd disagree with "you have three options" and the choices given!
The theatre box office would be great, but can only be done in person -- you can't call there. So not suitable for those of us from out of town wanting to plan ahead.
Online is OK, and the best place to start to get discount codes. But I would much rather CALL Ticketmaster or Teletron (depending on the show, each show only uses one of those services) and speak to a human to get the best choice of seats. They can book the discounts with the codes you get off line, but it is much easier and usually you will have much better seats doing in on phone than on line. You can also say "which of these dates do you have the best seats for?" and then question the seating (it's really smart to have printed off a seating chart from playbill.com so you know what you're looking at. You'll never be able to get that kind of service on line.
TKTS is fine at the last minute, if you're not too picky about what show or where you'll sit, but at least you'll get a discount.

We saw All Shook Up Sunday night - it was great! The music, sets, etc. was so good - very entertaining. I got a notice on e-mail yesterday that for the next two weeks (before opening), you can get two tickets for the price of one! Go to Ticketmaster.com and use the code LBO. If you are trying to buy three tickets, I would probably get four and try to sell one or just use the extra seat for coats, etc. It would be cheaper than buying three seats at full price - don't think they are selling at the TKTS booth yet.

I always check playbill for discounts on shows. Be sure and join playbill,as it is free.
On Playbill I check the shows that I am interested in seeing. From this website I print off copies of the seating charts for the theaters. Then, I call Ticketmaster and talk with a person. I never buy my tickets on line. I may not agree on the seats that they consider the best. Also this gives me the option of buying single seats in different areas if this is the only way to get good seats for several people. I use the discount coupons offered on Playbill if the shows I want to see are available there. call Ticketmaster and use the code given for those shows.

I agree with Patrick that you're much better off calling Ticketmaster or Telecharge rather than contacting them online. You have much greater flexibility.
Definitely check the Playbill website for discounts.
As for individual shows, at this late date forget about Wicked or The Lion King. There is a chance that Hairspray tickets for Thursday might be available at TKTS. I'll agree that it would be a good show for the 12-year-older, as would Blue Man Group or Stomp off-Broadway.
