Kitchenette is a home style type restaurant and is offering a Thanksgiving meal for $40 pp starting at 3pm.

They have two locations in Manhattan-Tribeca and on the Upper West Side.

Kitchenette is one of my favorite places for breakfast in NYC for the last 10 yrs.

Friend of a Farmer, Good, Jane and Home are some other options to check. Friend of a Farmer has a difficult system for booking--something like you must phone exactly a month in advance yadda yadda but people say it's great.

It depends on where you're staying, but there are a lot of really great places in the neighborhoods where you can eat for much less than $50 per person. For example, I live near a small restaurant called Benjamin on 2nd Ave./33rd St. They always do a great Thanksgiving dinner that is served starting at 11:30am for about $25 or $30. One option is always turkey with all the trimmings. Every residential neighborhood in Manhattan has a good local restaurant offering this kind of a meal (and you won't find most of these places on OpenTable.com).

I often (for the past few years) go to Artisanal on 32nd between Park and Madison. I think the 3-course prix-fixe there is usually $45, and they usually have some decent wine specials. One option is always turkey (and it's good), though they usually offer pumpkin cheesecake instead of pumpkin pie.
