I loved St. Michael's, MD be sure and visit the Maritime Museum there, it is small but good. You can drive across the Bay Bridge from Annapolis to the Eastern Shore and south from there. In both September and October Chesapeake Bay oysters will be in season and I think in October you will also maybe hit soft shell crab season (the season for these is short and they are delicious).

I think you should be able to travel without making reservations far in advance at that time of year. You might not find rooms at bed and breakfasts/inns but there should be chain motels with rooms.
If you try to do both the Eastern Shore locations and Frederick/Harpers Ferry you would end up doing two loops from DC or Annapolis but distances are not very far.
My husband and I are planning to travel along the Eastern Shore this spring and are interested in the Harriet Tubman Visitor Center and Byway. You might want to look into these sites if you are interested in US History.

If it were me, I'd book something that you could cancel.
If you booked the Hampton Inn at Easton, you are less than 2 hours from Philly, Lewes and Chincoteague. A fairly central location and you'll know you'd have a decent place to stay at night.

I checked the flexible rate for random nghts and the cancellation policy for a room on 2/25.
Free cancellation before 11:59 PM local hotel time on 24 Feb 2020.
You would know on the road trip if you will or will not be in the general area with a day's notice. Cancel it if you want to move on, but IMO it's better to have something confirmed. If you decide to book a hotel, be sure you have the opportunity to cancel the day before or even by 6pm on the day of.

When is this trip? I love St Micheals and Lewes is wonderful. Dog Fish Inn is a great place to stay if you like beer. They have a restaurant in Rehoboth and you can tour the brewery in Milton, close by. My friend works in a little shop in St Michaels.
