If she can get from JFK to 139 Canal Street in Chinatown, she can take the hourly Chinatown bus (Fung Wah is the biggest company) to Boston's Chinatown for $10 and then take the Boston subway system to the airport for another $1.25.
The bus takes about 4.5 hours, same as any other method that uses he highway (Greyhound, limos, etc.).

I can't thinkof any way from JKF to Boston that is not safe - except maybe hitching. From JFK flying the shuttle from LGA to Boston is probably the fastest. Rates cary tremendously based on day of week - time of day - has she checked all the options?
The cheapest, as noted above, is to take the AirTrain into the city and then the subway to Chinatown, then the Fung Wah bus, than public transport to Logan - total of about $20. Would not reco this if she has any significant amount of luggage.
The other options are to take the AirTrain into the city then Amtrak or regular commercial bus to Boston. Amtrak frequently has discounts - check their web site. Also, do not take the Acela - it can be much more and is not significantly faster.
Other than flying (about 4 hours) all trips will take about 5 hours total - since she is starting from JFK.

There is no practical way to do it. Don't all the shuttles from NYC to Boston leave from Laguardia? If so, then even that option will not be simple!
And, since you say that she has a lot of luggage, it seems very impractical for her to take public transportation from JFK to a bus in NYC and then a subway to Logan Airport in Boston.
A limo would from JFK to Logan would certainly be the easiest, but it's also probably be the most expensive way.
This is a toughie!

Since there is a bit of luggage, you might wish to take the NewYork Airport Service shuttle from JFK http://www.nyairportservice.com/ to Port Authority Bus Terminal, then take a Greyhound (or PeterPan or Bonaza) bus from there. goto www.greyhound.com -- they often match, or come close to the prices of the Chinatown buses.
The nyairportservice buses are motorcoaches that have large compartments under the bus for baggage. Same with the Greyhound (or other lines). I don't know how she could get between the two buses ... is there any kind of "redcap" service at PABT?
