How 'near' to Penn Station does it have to be? Many midtown locations are minutes from Penn Station by cab or subway.
The one place that to avoid (from the many comments here and other places) is Hotel Pennsylvania.

You can check into the Red Roof Inn which is I believe 2 blocks from Penn Station and right by the Empire State Building. It's relatively new (opened this year) and I've heard nothing but good things about it so far. They usually have rates under $150.

Pennsylvania - reviews are usuallly negative. Across the street from Penn Station.
New Yorker - 8th and 34th - have read some positive comments
Howard Johnson - 34th between 7th and 8th - most comments are negative,
Red Roof Inn- 32nd between Broadway and 5th - most comments are positive.
Holiday Inn - 32nd and Broadway. Have read nothing about this place

My experience with the New Yorker, a block from the station, last December was overall positive, considering the combination of good price and excellent location, and for the same rate I'd stay there again, although probably not with a new lover or young child. The downsides to be put up with, for that favorable price and location combination, were that the rooms were very small and the halls genuinely shabby. But it's a huge older hotel with a genuine New York feel (it claims to have been the largest in the world when it was built.) The lobby is large and impressive (from it, you'd never guess what the halls are like), with an on site diner, breakfast bakery and bar. The room was cozy, comfortable, functional, warm and clean, nicer than you'd expect from the halls, although more modest than what you'd expect from the size and decor of the lobby. The staff seemed reasonably helpful and competent, although the wait at check in was pretty lengthy. Many rooms have excellent views, especially of the nearby Empire State Building.

If you're only staying for 1 night before taking an early train it's fine. If you'll be in NYC more than 1 night, there are much better hotels/locations (like Times Square-just 10 blocks north) with better hotel & restaurant options.

Here's writer Dave Barry's trip report about his stay at the Hotel Pennsylvania.
