I was just about to mention Lone Eagle as well...good food, beautiful views.
In Incline I would also try Austin's (classic American) or Le Bistro (French). One of my favorite restaurants in Tahoe is Fiamma (Italian) in Tahoe City.
If you find yourself near the West Shore just off the bike path is Rubicon Deli located in the Tahoe Tree Nursery. Huge sandwiches on homemade breads. Great place to stop while bike riding.
For breakfast, the Old Post Office in Carnelian Bay, or Log Cabin Ice Cream & Cafe in Kings Beach are long time favorites.

We ate at the Fondue place last summer and enjoyed it. It is a tiny intimate restaurant. There were a few other restaurants in that same complex that looked good but we didn't get a chance to try them.
