The train is the only other viable option, but we have wonderful train service between L.A. and San Diego. It goes right along the ocean most of the way and the train stops right in downtown San Diego on the waterfront. From there you can hop on any of a number of above-ground trolleys to take you practically anywhere tourists would be interested.
Sorry, I don't know of the rates.

I rode the train S.D. to L.A.(Hollywood)last summer. It took 3 1/2 hours. The best part was seeing the traffic on I-5 being backed up (snail speed) Bring along some extra patience and you will be fine.

The day (4/14) we took the Surfliner to San Diego, it was raining "cats and dogs". The train took 3 1/2 hours from Burbank to SD, with a 20 minute stop in Union Station. I agree, seeing the traffic on the I-5 stopped, or barely moving, was somewhat of a highlight. Of course, the ocean from San Juan Capistrano was awesome, too.
