The Hotel Nikko is near Union Square. Its a block or two up from Macy's. Its a very nice hotel. I've seen the lobby and a few of the rooms and they are nice. If you stay there, try and get a room on the Nikko Club Floor.

stayed there a couple of years ago and our family really liked it. Very close to Union square. Our Nikko club floor room was a good size, & immaculate. The service was commendable. Nice indoor pool, too.

It is a very nice hotel, but the Union Square area has had it's problems. 2 blocks in the wrong direction and you run into lots of homeless on the streets, panhandling, and the smell of urine in the streets. There are alot of cheap electronics and souvenirs shops around it, but like I said, you walk thru 2-3 blocks of this and then you can be at Macy's or Nordstroms or Market Square. And you are only 2 blocks from the cable cars.
Don't get me wrong - I have stayed in this area frequently and there are several great hotels in this area [Hilton, Westin St Francis, Nikko, Handlery] - you just need to know what to expect in the nearby area.

I've been in a couple of their rooms, the lower priced ones are nothing special, think Marriot, etc. Surely nothing memorable like a boutique hotel would be, ex. Hotel Triton or the Serrano. But I've also been in a suite and it was very, very nice. I think the suite that I was in was upwards of $500/night but it had several rooms and a big Japanese-style tub. Pretty amazing. The location is a few blocks from the Tenderloin, but most of Union Square is. Overall, it's pretty safe since it's a heavily crowded location w/ lots of activity, both tourists and locals.
