Whitman did spend time in Boston but I am not aware of any specific sites connected with him. He wrote about the Common and a walk he took there with Emerson

For major sites associated with Thoreau you would really want to visit Concord. He did attend Harvard, frequented the Old Corner Bookstore in Boston and lived for a while on Beacon Hill (4 Pinkney). Beacon Hill is a beautiful historic district to explore.

If you do the whole Freedom Trail, go shopping and spend some time in Cambridge with a tour of Harvard, there really won't be that much extra time in two days.

I visited Paul Revere House earlier this week; it's quite interesting and worth a visit. Old North Church is just round the corner.

You can park your car at the Boston Common Garage on weekends; or park at the South Station bus station roof top lot ($8 on weekends).

For Thoreau, you can drive out to Walden Pond to see his cabin (a replica; original is no longer there). The nearby Concord Museum has quite a number of items/memorabilia that belong to Thoreau.

If you're going all the way out to Concord, you might as well visit the Orchard house (home of the Alcotts) as well as Old Manse (where Hawthrone had lived). Both should be open this weekend.
