I booked my parents at the Marriott in the Financial District for $199 a night in August. It may not be everyone's cup of tea in terms of location but it worked for them. Their room was really large by New York standards and had a nice view of the Hudson.
I believe I booked it in March; weekend rates at hotels like that one that target business travelers might be something to consider.

Katie, personally, I'd much rather stay in the Financial District than any other part of Manhattan.
The architecture is gorgeous, it is the most historic part of the city, and it is quiet on the weekends.
Also, most people don't realize how much there actually is to see and do in that area.
