best route from bodega bay to yountville

Hi allison. You will want to take Bodega Ave., (going east) back to Petaluma.
Then take Lakeville Hwy (116) (going east) to Petaluma Rd (116)follow petaluma Rd (116) and it will take you to Hwy 12 which you will want to turn left on. Now to get to the actual City of Sonoma there is Hwy 12 that you will turn left on again (going north) and it will take you right into the City of Sonoma.
Hwy 12 going straight (east)will take you to Hwy 29 (St. Helena Hwy). You will then be going north on Hwy 29 and it will take you right to Yountville.

Either Hwy 116/12 through Petaluma and Napa or Hwy 12 through Santa Rosa to the Oakville Grade will get you into Yountville. However, I wouldn't do the latter one at night or if you are not comfortable driving on a very windy (but scenic) mountain road. Also, avoid Santa Rosa during rush hour.
Also, you said that you wanted to go through Sonoma. If you meant the town of Sonoma, then you will have to drive south on 12 from Glen Ellen to Sonoma and then double back to take the Oakville Grade. The route through Petaluma is probably a better (faster)option if you want to see the Sonoma square. But the Hwy 12 route is perhaps more scenic if you have the time.
Once in Sonoma, you're probably better off going south on 12 to Hwy 121 and then proceeding east into Napa and then on to Yountville on Hwy 29. I live in the Napa Valley and most residents don't use the Oakville Grade unless they live on it or unless they are out for a leisurely scenic drive.
