I think you'd have to tell us a little more about your interests. If they are limited to typical tourist stuff (State of Liberty, Empire State Building, and HOHO buses), then I think no, there may not be enough to keep you occupied. But if you are interested in museums or theater or history, there are myriad things to do regardless of the season.

I pressed POST too soon. I meant to add that there have beena lot of developments in Manhattan (the Highline, many new restaurants, the Neue Galerie, new Greek and Roman galleries at the Metropolitan Museum, new walking tours, etc.). Lots of stuff that you may not know unless you've been to NYC in the last 1 to 4 years. If you lived here 10 years ago, you may find that Manhattan is almost a different place.
And there are a lot of places you could go for the day ... again, depending on your interests. There are historic homes along the Hudson, or you could go to Brooklyn or Queens. Or you could just visit outlet malls.

If you've been to NYC many times why not consider visiting elsewhere? Boston, Philadelphia, and Washington can all be reached by train fairly easily. I believe the trip to Washington via the Acela is about 3 1/2 hours.
You don't say when you are coming to NY so it is tough to recommend other viable options or things to do.

I might sugget you think about heading to Philadelphia, Boston, or Washington on the 5th and return to NY on the 7th.
Amtrak's fare is based on train type with the difference being the high speed Acela or the regular regional train. I might suggest given your interest in history to take the train to Washington and spend two full days there.
A lot of the sites are free and there is more than enough to see in two days.

"DC & Boston are both too far for a day trip, even if you take the Acela."
I'd agree with Boston. DC, I do think it feasible for a day-trip by even regular Amtrak. Heck, we did it by bus from my NYC school when I was in 4th grade.

Train fares to both DC can be quite expensive because it's a heavily traveled business route. If you are willing to forego a reserved seat and take the regular regional trains, which take slighty longer, you can reduce the cost. But in all honesty, I think you'd be doing yourself a disservice to try to hit more than one of these cities in 3 days. If you want to take an overnight or even 2-night excursion to any of these cities, there is plenty to do and see, and the weather in early October may be quite nice.
If you want fall foliage, I'd go to Boston or perhaps even Providence, RI. You could go to Boston and spend one night and then back through Providence for one night, and then back to NYC. That might be a very nice trip.

Why spend 3 days in NYC before your cruise? I'd spend at least 2 days in the Philadelphia area. The cheaper hotel rate might save enough to cover the $36/pp Amtrak coach fare. The Acela fare is as high as $135 which is a little high.
If you wanted to go north check out Mystic, CT on Amtrak.
