I was in Puerto Maldonado last October and stayed at a lodge. No one asks you for a yf certificate and the lodge told me it is not necessary. Clearly you need to take your own advice.
As for the Inca trail be very prepared for two things : you need to be very fit and not have vertigo. If you are at all unsure on these points there is a train to get you there or there are shorter trails that can be done.
