Bus, or Commuter rail.
NYC Airporter bus. Cost is about $15 and they run every 30min. see nycairporter.com.
With the brand new Long Island RR (LIRR) connector to Grand Central you can take any number of LIRR trains to Jamaica Station, connecting to the JFK AirTrain.
