What is the best way to travel from Central to S. America

I will be arriving in Guatemala in November and want to go on to the following countries: Nicaragua, Colombia, Ecuador. I have six months to do this all.

What is the safest, most cost efficient way to travel? Fly? Bus (which ones?).

No overland transport goes all the way between Central and South America. The so-called Darien Gap separates Panama from Colombia with an interruption of about 100 miles in the Pan-American Highway.

As I mentioned in your other thread, Guatemala, Nicaragua, Honduras, and El Salvador share a four-nation customs/immigration union called the CA-4. Entry in one country effectively serves as entry in the other three. You get a total of 90 days in the four as a group. That's not 90 days in each country.

Avianca flies between Nicaragua and Colombia (connecting in Costa Rica or El Salvador). Copa flies between Nicaragua and Colombia (connecting in Panama). The flights will be expensive.

Flying, then it is. Yes, I do not intend to spend more than 90 days between the 2 countries. Perhaps 2 months in Guatemala, 1 in Nicaragua.

Give yourself a little bit of a buffer. Don't bump up to exactly 90 days just in case you encounter delays.

Remember: It's 90 days, not three months. They count the days exactly, and expect you to be gone by then.
