getting around Belize
We're going to spend 3-4 days in the Cayo, probably at a jungle lodge, before we head out to the Cayes. Is it easier/more economical to rent a car at the airport and then return it to the airport before we go to the Cayes, so we can explore the area? We don't like group trips and would prefer to see the sights alone. Or can we take buses/cabs into San Ignacio and to ruins, etc.?

A car is your best bet, and it's easy to get around.
If you pick-up/return your car at the airport and are flying to the cayes, no problem. If you are taking the boat, you have to either return the car to the airport and take a taxi to the boat terminal, OR drop off the car in the lot across from the boat terminal (we prearranged this, and it was no problem).

I'm really fond of the local buses. They're a great cultural experience and really cheap. We fill in with taxis and shuttles if the bus routes or times don't work for us. Keep in mind that you can visit some places yourself (with or without a car) but some tours (like the ATM cave) you need to hire a guide.
If you let us know where you're staying and what you're wanting to do I might have a different opinion. Well, probably not but maybe. ;-)

Thank you for the replies! I'll post what we decide. Black Rock Lodge seems the best choice in our price range - agree? Or another suggestion? We haven't decided yet where to styon the Cayes. Any suggestions that are affordable?
