You'll probably have to train from Zagreb to Villach, Austria and take a train or bus from there.
Or you could take a train from Zagreb to Ljubljana and take a bus from there to Venice. There's a daily direct bus service in the morning to Venice Mestre by a Slovenian bus company called DRD. There's another bus service called GoOpti that I think is on-demand. Neither of these would probably work as an overnight option, though.

Travel Zagreb to Ljubljana by train, around €15, just buy at the station. A nice comfortable and scenic run along the River Sava.
Then every couple of hours there's a Slovenian domestic train to Sezana on the Italian border, €8.95, buy at the station, no reservation needed or even possible. A lovely scenic rural run across Slovenia.
Then take taxi the last few miles into Trieste. You could take the historic tram from Villa Opicina on the Italian side of the border as I did, 3 miles from Sezana, the tam links Villa Opicina and central Trieste every 20 minutes 0700-2000 fare €1.10, although it may still be closed for refurbishment. The tram becomes a funicular down the escarpment, the only such tram in the world, and a Trieste institution in its own right. I've put some photos and a link to their site at www.seat61.com/Slivenia.htm at the bottom of the page.
Train every hour Trieste to Venice, €14, no reservation needed or possible, just buy a ticket and hop on the next train.
No cramped buses, and a pleasant journey with great scenery along the way.

Sorry to open up this old post, but it is exactly what I was looking for. I am hoping to do this trip in a week, does anyone know if the historic tram is functional now??

The website seems to indicate it isn't, but there has been off and on maintenance it seems. It's also possible the website isn't up to date.

How much time does doing this trip by train take - Zagreb to Venice?>
quickest is &;30 - lv Zagreb at 6:50 am - train to Villach then bus to Venice, arriving 14:25
For schedules go to the German Rail site - www.bahn.de - put in a dummy date if your trip is far in the future - a good way to access the Wunderbar bahn.de site is to go to the home page of www.budgeteuropetravel.com and click on the link "Best All-European Online Train Timetable (or some such wording) and up pops the English schedule page where you put in From..... To.... and a date and you'll get all the schedules - I reference this home page link because it also gives you several valuable tips to fully use bahn.de that may not be apparent at first encounter for novice users.
There are overnight trains but at inconvenient hours - but you can see all that on www.bahn.de.

Not so - on regional trains which run the bulk of services that is true but there are also some ES and IC trains - much more comfy trains and about a half hour faster that not only offer reservations but demand them so do not just hop on these trains with a regional train ticket or you'll pay a steep fine for not having the correct ticket. One ES trains leaves Trieste about 5 pm - which if coming from Zagreb may be convenient.

Hi, I don't know if you have already done your trip, but here is my opinion for what it is worth. We did the whole train to Trieste, bus to the border, taxi across the border, train to Ljubljana, then another train to Zagreb. Because we did not know exactly where we were going, and could not speak the lanuage, we missed connecting trains, and ended up waiting quite a while for the next train. We left Venice at 8.30 am and arrived in Zagreb at about 9.30pm. There was an "overnight" train, but it arrived in Zagreb at about midnight. To get back to Venice, we caught a bus from Zagreb at 5.30 am , arrived in Trieste a few hours later,took a train to Venice, and we were back there just after lunch. A much better option. The bus to Zagreb from Trieste seems to leave in the afternoon, but does not go on a Monday.
