zagreb or ljubljana?

Llubljana by a landslide! Zagreb is a big city that's best seen when you've seen all the rest of Croatia.
You are going to Dubrovnik, right? If you have an extra day, take an excursion to Montenegro (Atlas has a great one) before you spend time in Zagreb.

It depends on what your interests are. We visited both in September. The Old Town section of Ljubljana is prettier than Zagreb's with a hilltop castle overlooking the old town but the Old Town's fairly small. We arrived in early afternoon, went to Bled the next day for part of the day and still felt that we had seen most of the highlights of Ljubljana so as to take the late morning train to Zagreb on the 3rd day without regrets.(The fact that it was pouring rain probably helped us decide.)
As Grasshopper said, Zagreb is a large city. However, it also has an interesting Old Town and the central part of the city has an interesting central European look with neo-Renaissance, Gothic and Baroque style buildings and probably more in the way of museums. It is less "touristed" than Ljubljana.
We enjoyed both. If you have just a day or so, you will probably be happy with either. Both have a number of interesting possibilities nearby for daytrips.
We may have simply made unfortunate dining choices in Ljubljana but we had much better meals in Zagreb.
