Went recently to the Tate modern, the Wallace, the National Gallery, the V&A and the surprise treat, and one of my new small faves--Somerset House, the impressive former naval building on the Thames. There are two great sections now--the Courthalt impressionist collection, and a new Gilbert collection of decorative arts--mosaicwork, snuff boxes, that kind of thing--absolutely mesmerizing and jewel-like in a dramatic dark setting. And soon everyone will be talking about this place, as a permanent collection from the Hermitage will have a home here.

On our recent trip to Spain, I loved the Prado for its paintings (your primary interest) and the Guggenheim for its architecture, but our favorite was the Picasso Museum in Barcelona. Certainly not one of the world's greatest art museums, but enjoyable because you can trace the career, particularly the early years, of one artist. My husband, daughter and I all really enjoyed it.
By the way, my favorite museum of all is the Metropolitan in NYC, and its medieval auxiliary, The Cloisters.
