Where should we fly into for a trip around South of France?
If we are to stay in St. Remy or Aix, where should we fly Paris? Then take the train?
What is the affordable way?

Do you mean you'll be starting from Paris? Then I wouldn't fly; instead, take the TGV (high-speed train) to Avignon and you'll be near St.-Rémy, perhaps half a hour by car. If you are going to stay in Aix-en-Provence, there's a new TGV station outside the town. So in both cases the TGV is the best way to go. The cost depends on what time of day you travel and whether you are eligible for some of the assorted discounts--check out the SNCF site for more information. The trip from Paris to Avignon takes a little under 3 hours on the new TGV Méditeranée, I believe.

Probably Nice. Delta has nonstop service from NYC (code share with Air France) that costs around the same as nonstops to Paris. Paris plus connections plus train would take a lot longer and cost more.

Some of the prices into Paris are very reasonable.
In August, we flew round trip into Paris. We wanted to spend some time around Nice and some time around Avignon.
So we flew into Paris, and used Easyjet to go from Paris into Nice. We picked up a car spent five days around the French Riviera and drove over to St. Remy for four more days. We returned to Paris from the Marseille airport.
It was the best of both worlds: good prices into Nice and the flexiblilty of flying into one airport and out of another.
We were going to use the TGV originally, but the prices on Easyjet were so good we opted for this time saver.

If you're flying from the States, the closest airport to Aix is Marsielles (MRS) though not a non-stop flight - you'd have to connect in Paris. Flying into MRS, you're less than 1/2-hr drive from AIX.
Likewise, if you're staying in St. Remy you can also fly into MRS and drive from there - it's about 65 miles, about 1-hr.
The MRS airport, in fact, is outside MRS, closer to AIX than MRS.
