There is an amazing Jesuit Church in the neighborhood of Piazza Navona-help, I've just lost the name-has faux dome. Really amazing. Even if you aren't religious, I think the Cistine Chapel is worth a look.
For more Bernini statues, Santa Maria de la Vittoria has incredible ones.

A few other points:
If you want to get from the Vatican area to Trastevere by public transit, the #23 bus runs south along that side of the Tiber
We did not find the Vatican museums other than the Sistine Chapel and Raphael rooms (and therefore the areas on the way to them) to be especially crowded There are long lines to get in in the morning but by early afternoon they are shorter. The Pinacoteca (painting gallery) has some amazing works. The Greek and Roman collection is also outstanding
I agree you should be sure to see the Pantheon interior by day
In general lots of the other churches are closed for several hours in the middle of the day so you have to factor that in

No, Santa Maria Trastevere is not across the river from St. Peter's. However, as some posters were not recommending Vatican visits, Jano3 might not otherwise be on the St. Peter's/Trastevere side of the Tiber.

Agree with everyone's suggestions. However, do not miss Galleria Borghese. You can purchase tickets in advance by telephone - select speak English option.
The mosaics in Santa Maria Church in Trastevere are something special.

Even though I didn't recommend a visit to the Vatican, I did recommend crossing the Tiber to see St Peter's square, and while on that side of the river, walking down to Santa Maria in Trastevere, then back across the Tiber to the Jewish Quarter for dinner at Da Giggetto at the Portico d'Ottavia.

The Borghese Gallery - We just got back from Rome and one of the highlights was the Borghese Gallery. The building and history are amazing too. The audio-guide at the museums was excellent, probably one of the best we’ve ever used.
This was a highlight on our tour and a great place to see Bernini’s work. Regards.
