Only St Peter's is open, the Musuems etc are not. Check out my post Report on Rome for some interesting web sites and also last week's hosted forum. Some stores are open but not all. Rome is pretty active and busy on Sundays.

As Cathy informs, unless things change for the Jubilaeum, the Vatican Museums & Sistine Chapel should be closed on Sundays (they should be open and entrance is free on the last Sunday of each the month). Some of the souvenir shops should be open.
Elswhere in Rome, most of the museums (Galleria Borghese, Museo Capitolino, Galleria Nazionale d'Arte Antica, Museo Nazionale Romano, etc) as well as monuments like the Pantheon, Castel Sant'Angelo and Terme di Caracalla should be open till 1pm or so. Catacombs should be open till 5/5:30pm (closed over lunch). All churches should be open (quite a few closed over lunch).
Paulo

While a lot of sites are open on Sundays, many close early in off-season. The interior of the Colosseum, for example, closes at 1 p.m. on Sundays, as do other sites.
