What have we missed?
Arrive Vienna 2nd September and have two weeks.destination is Dresden.
We intend to travel by rail and/or bus.
We have visited so far
CZ - Prague, Marianne Lanske, Cesky Krumlov
Slovakia - Bratislava, Kosice, Stary Smokovec
Where do you suggest we visit. We would prefer fewer stops, using a town as a base for a day trip or two

Wow. Learn something new all the time. What transport connects to Stary Smokovec? Whatever your answer, I would think that it would be slow to make a trinagle out of Bratislava, Kosice and Stary Smokovec, especially since you are (apparently) going to have to end up back in Austria again to head north to CR and Dresden.
So, perhaps worthwhile to use www.skyeurope.com (new, dirt cheap budget airline) for one of the Bratislava-Kosice legs? There is also Kosice-Prague service, but I am not sure I see one obvious way to tie all these together.

Vienna is good for 3-5 days. What about Budapest (about 3 hours train ride from Vienna) to Krakow (over the Tatras) and then to Dresden. Another option is cross Czech Republic to Krakow and then to Berlin and down to Dresden (two-hour train ride).

Thanks for the comments. The places we mentioned were places we had already been to. Rex we used rail to travel from Bratislava to Stary Smokevek and then cable to Hrebeinok where we spent one of the best New Years Eves we have ever had. Whilst there we met a family who invited us to stay with them in Kosice. We again travelled by rail to Kosice.
I will check out the air travel possibilities.
What I am really looking for are PLACES to visit!!!

I am glad to read your destination is Dresden
If you have two weeks for Vienna and Dresden there is IMO not much time left for other places.
I must admit I am not a fan of Czech Republic in particular, but let's see what comes to my mind ...
Kutna Hora is a beautiful small town, well worth a visit, Pardubice and Hradec Kralove are also quite nice, but larger. Seems that one of those is a good base for you. Would also give the opportunity to make a day trip to the mountains, Krkonose or Cesky Raj.
