I am thinking that you are not receiving responses because most of these topics have been beat to death recently. Do a search for Santorini and there should be a very large thread on hotels as well as things to do. As far as weather goes check out some of the weather websites.

Late September-Early October is transition time in the Cyclades Islands. You will encounter sporadic high winds and chilly nights, mostly sunny days and cool seas.
On Santorini you can visit a museum and 2 archaeological sites, and I understand there is a new submarine ride. Also, take in the sunset from the beautiful village of Oia.

I was on Santorini early last October and the weather was warm and sunny all but two out of nine days there. It was still warm enough to swim and get plenty of sun. The nights were windy but not that cold. Just relax and enjoy the view. That's by far the best thing about the islands. You'll love it.

My husband and I just returned from two weeks in Greece (still have a bit of jet lag) - we visited both Santorini and Mykonos (and Athens). I don't know about the weather in the Fall but I can tell you about some wonderful hotels.
In Santorini we stayed at a very unique hotel - Wine and Millhouses in Firostefani (www.millhouses.gr). Our room was an old windmill - the Milos Suite - two stories with a living room and mini kitchen on the first floor and bedroom upstairs. We also had a private patio on the cliff overlooking the sea - beautiful sunsets! It is a family run hotel that also has a main building with traditional rooms, but the Milos Suite was very special. The hotel was only a five minute walk to town.
In Mykonos we stayed at Kouros Hotel (http://mykonos-accommodation.com/kouros-hotel-apt.htm) - a traditional hotel with very large rooms - marble floors, living area, mini kitchen, balcony overlooking the sea, and HUGE breakfast buffet. The hotel is a ten minute walk to town.
I'd be happy to give you more info - if you'd like to talk further, please reply to this posting.
