Visiting Rome, Florence and Venice

We're traveling to Italy for about 6 days prior to meeting friends in Venice for a 7 day cruise to the Greek Islands. We've been to Rome, Florence and Venice on a Med Cruise about 5 years ago and saw the following:

Rome: Vatican and Vatican Museum, Coliseum, Trivi Fountain, Steps, Circus Maximus, Catacombs
Florence: Neighborhoods (Museums closed the last time)
Venice: Palace, St. Mark's Square

Need some advice of what we can do on our "second" trip including recommendations of tours, transportation and hotels.
