Vienna to Prague is between 4.5-5 hours by train, so that's pretty good. Not a short trip, but not terribly long either. I'd take the train - if you were to fly, when you factor in transportation to and from the airport, security, waiting times, etc. you probably wouldn't gain much by flying - except additional hassles, of course
For Vienna or Prague to Croatia, I have not done that, but it looks like it is a significantly longer trip, so I would look into getting a flight.

You need to fly to Croatia and then coordinate a backtrack out because none of the balkan airports have transatlantic flights (assuming you're American or Canadian) or easy connections. You may be best off going to Vienna/Prague then to wherever you want in Croatia (need a flight, those may not be too pricey and there are cheapo airlines in Central Europe) then from Croatia to Prague/Vienna.
And given the shape of Croatia, it's not really an "area" where you can hit all the top spots from one central city - Zagreb is NOT convenient to Dubrovnik, nor easily accessible to Split.

You haven't told us which city you want to see in Croatia. Croatia does not have much of a train system so you would have to travel by bus through most of Croatia. I loved Croatia but I don't think it's practical for this trip.
Is there another city closer to Prague/Vienna that interests you? I suggest Budapest. It's a fabulous city and not a long train ride from Vienna. Krakow is also an incredible place which I dearly loved.
Please give this some thought, I really think you should save Croatia for another trip.
