Vienna-Munich-Prague recommendations
 
Hi,
We are flying into Vienna on Saturday April 21 and departing Prague on April 29. We would like to see Neuschwanstein Castle on the way to Prague. We will be travelling on Europe Select Pass covering Austria, Germany and Czech Republic. Any recomendations about how many nights we need to stay in each city?

Given your 7 days on the ground (I am leaving out the 29th), with the first one presumably jet-lagged, I would not spend the time to go see Neuschwanstein which will burn up at least two days in travel. Change your Select Pass to cover only Austria and the Czech Republic.

Neuschwanstein is an easy day-trip from Munich, and you can use the inexpensive Bayern Pass (if still available).

Neuschwanstein Castle is not on the way to Prague, it's near Munich. Presumably, you know this so Michael's answer doesn't help you.

Considering the jet lag and the travel issues to go to Munich, stay in Vienna on the 21, 22 and 23. Depart for Munich on the 24, visit Neuschwanstein on the 25 as a day trip from Vienna, and go to Prague on the 26th for the remainder of your stay. No matter what, you're giving short shrift to Prague (definitely) and Vienna (likely - I haven't been).

Splitting your trip between the two would only give you an extra day in Prague and Vienna and would divest you of one of the purposes of your trip: seeing Neuschwanstein Castle. So follow the suggestion I set out above and you'll get a decent taste of Prague and Vienna and you'll be able to see a site that is a primary destination for you.

if we decide to skip Germany, how would you recommend dividing the dates?
