The acqua alta has nothing to do with rain. It's an extra high tide. It can be affected by winds and phases of the moon. It is definitely rare, and only affects the low-lying parts of the city (including San Marco). The tide goes out again in a few hours, at most.

There is an iphone app called Water on Venice Floor, which gives the predicted tide level and also a map showing areas that will be inundated. Includes a three day forecast of tides.
A couple of days ago, the level was 126 cm. That puts about a foot of water into Quadris in the Piazza, and submrges the seats of the chairs of the cafes on the north side of the Piazza.

On the down side, you might break your leg and be taken for treatment to the Ospedale Civile where no English is spoken, so that your friend will have to stay with you there to translate during your three week stay.

Go! I thought it was pretty neat when we experienced acqua alta. San Marco was affected but we were able to still enjoy the Piazza because the catwalk was in place. Venice is so unique, you must go.
