Vatican Tour and Galleria Borghese time of day recommendations

My mother and I are headed to Italy in just over a week - I can't wait! It's my second trip to Italy and my Mom's first. Our itinerary includes:
3 nights in Cinque Terre
4 nights in Florence
5 nights at Podere Lucignano Secondo Agriturisimo outside of Siena
3 nights in Rome

I went back and forth trying to decide if we should do fewer days in Tuscany and more days in Rome, but the last time I was in Italy I spent 9 days in Rome (4 on purpose, 5 because of Hurricane Sandy) and I also just feel that my Mom is going to feel more comfortable in Tuscany. I think Rome may overwhelm her a bit. So this is what we landed on.

While in Rome, the big two things that we want to take tours of are the Vatican and the Galleria Borghese. We'll certainly visit other places and do lots of shopping and strolling, but these are the two that I want to book ahead. The days we'll have available are Thursday, Nov. 6 and Friday, Nov 7. Anyone have any insight or recommendations on whether we should do the Vatican on Thursday or Friday? I'm making a little bit of an assumption that a Thursday might be vaguely less crowded... anything to that? Mom is not a super early riser, so we probably are not going to want to be on the first tour of the day. Any recommendations on whether late morning, afternoon or late afternoon might be advisable? We'll be staying at an apartment in Trastevere, so we may walk to the Vatican, but probably take a bus or taxi to the Galleria.
