Is there a good website where I can purchase all of my point-to-point tickets. Its just getting really confusing.

Why would you want to pre-buy point-to-point tix? That only locks you in. Trains are not like planes, they don't sell out, and in the rare cases when one has no more seats because you came at the last minute and it's Friday night or a major holiday, there's another one leaving soon.

Even if you have to reserve seats (on some trains it's mandatory), wait til you get to Prague, review your plans and options, then go to a station and book.

Not if talking about tickets at in-europe prices - in the US you can try www.raileurope.com for most train tickets and though they are often a bit, at times more than a bit higher than in Europe they can in some cases be cheaper - for example i saw available a $25 Munich-Rome fare a few weeks ago - RailEurope is moving to the market based ticket pricing seen now in countries like Germany, France and italy with some advance purchase discounts and varying prices for different trains. RailEurope charges handling fees and mailing fees however that can boost the cost of a few tickets; i advise looking at the raileurope web site and then dealing with BETS (800-441-2387) for, in my years of dealing with them, expertise and competence and that they don't charge some of Raileurope's mailing fees. If you are European train novice you can also ask for their free European Planning & Rail Guide (also at www.budgeteuropetravel.com) which has a fare chart, rail maps, itineraries, chapters on each country, etc. I also recommend looking at www.ricksteves.com and www.euraide.com for their good train info online.

Last time I looked it was Brno, Czech Republic to Vienna, Austria and then Vienna to Venice..is that still correct????
