Student Traveling With Multiple Student Visas

I just want to ensure that I understand this correctly as I'm in a somewhat unique situation. I've contact foreign authorities in the UK, US, and Germany and they've been unhelpful so I'm looking for verification here.

I live in the UK under a Tier IV study Visa
I traveled to Germany for 3 days in March (with my US passport thus activating my Schengen 90/180 day count down and using 3 of my 90 permitted days)
In April I entered Germany from the UK again and in March was granted a student residence permit that expires 31 July
Prior to the activation of my residence permit I had used aprox. 25/90 days.

I will leave Germany at the end of July to return to the UK, but plan to take a short holiday in August to Italy.
I want to make sure that ....even though my residence permit was issued to me while I was in Germany (it was stamped correctly without my needing to leave the country)...I still am allowed to re-enter the Schengen zone from the UK. I had assumed this was no problem, but then was later told that my I was in a sense "using' my 90 days while here on my residence permit and that it merely extended my 90 day limit, but didn't pause it.

So my question is that in August when I'm back in the UK, if I want to travel to the Schengen zone, will I be free to do so? Also, does my UK study visa play a part in this at all?
