These type of questions are so hard: not knowing at all what the interests of the person are.
Most major cities have a tourist information office (both of these cities do - I've been to both) which easily provide enough information for the casual visitor to plan a day or two.
The internet will yield a wealth of information too - if you search.
For starters, you could use the search box above and enter "Copenhagen" and then "Stockholm", read through the posts and decide your agenda.
Otherwise, here are Fodors pages (found on this website) pertinent to your destinations:

Enjoy your journey.

One o f the things I found most fascinating in Copenhagen was the WWII resistance museum. It's incredible that the citizens of such a small country made such efforts to resist the Nazis (managing to smuggle almost all their Jewish citizens to neutral territory, manufacturing home made weapons and even tiny tanks, etc).

nytraveler is right about the resistance museum. Its a great little hidden treasure not many people seek out.
You can't go to Copenhagen without making it to Nyhavn. Other then that, there are tons of other great sites to see depending on your interests. Along with the sites Nimrod posted, check out http://www.woco.dk/tourist as well...

Copenhagen's second-most visited site after Tivoli - the so-called Free City of Chrisitana - a rare surviving 70s commune that took over an old military barracks in central Copenhagen and have been there ever since. Amazing place!

Our newphew said that Christyania in Copyhagen has been closed so theres no more hippys there and hash and stuff!! Its gonna get a bunch of condomminimums and now all the hippys and druggys are spread out instead of being together in one place!! We wisited there on our last trip in 2001 and they had all that stuff for sale on "Pushing street'. The ww2 resiterance musaeum is good as other paople said. My DH enjoyd the brury museaum (called Carsburg and Twoborrs beer or something like that). They had free samples at the end!! (the beer musaeum NOT the "pushing street!! We enjoyed the canal exploring too but duck your head them brighes is low!! we did not enjoy stockholms as much as Copyhagen but stockholms has an old part.

I agree with the comments on the resistence museum in Copenhagen. We also enjoyed the tour of Christianborg Castle. The guide was great. There are only 3 tours a day but it is worth it to fit that it.
In Stockholm
Take the time to see the changing of the guard. It is really elaborate and interesting to watch. Also, take the tour of the City Hall and climb the tower for a great view of the city. The Vasa museum was interesting as was the summer palace just outside of town. If you have time for an overnight cruise to Helsinki the scenery is wonderful.

In Stockholm don't miss the Vasa Museum or the City Hall (with guide) where the Nobel prizes are awarded. Also take a boat along the canals/river. Walk in the old part.
In Copenhagen take the canal ride, Nyhavn, Tivoli, climb up the church in Christenshaven (sp?). We also walked down pusher street and it was quite an eye-opener for us.
Both are lovely cities.
