The Vatican area is a little far from the rest of the historic city center. It is not impossible to walk from there to the other areas though. The area around the Pantheon, Campo dei Fiori or Trastevere is more centrally located. Trastevere is a more authentic "working" neighborhood and is not as touristy as the others.

Just a word of caution about Trastevere: it is a large area and some parts are not really very centrally located.
Here is a good thread that describes good places to stay in Trastevere

When you are looking at specific places you really want to consult a map to see where the hotel/B & B/ apartment is located.

I have stayed at Hotel Atlante Star which is near St. Peters. It is a pleasant walk over the bridge to the main sights.

So much depends on your interests, but
we stayed near the Vatican and found
it to be a splendid neighbor. The Bridge of Angels and the Castle were two of our favorites and we found it amazing to walk around St. Peters each evening. We walked to all the other sites, with the exception of the Coliseum, which was an easy metro ride.
You'll have a wonderful visit--

If you do decide to stay in the Vatican area, I can recommend this B&B near the Vatican Museum: www.apartment-saint-peters.com - it has a wonderful terrace for relaxation after those long walks.
