We splurged in Santorini (thanks Brotherleelove!) but in Mykonos we're staying at the Pelican Art Hotel for 90 Euro for their double superior with a view (but no pool but I figure we'll just go to the beaches anyway).
Hotels that were recommended to me in Mykonos were Hotel Tagoo and Hotel Rochari that were both around 100 to 125 Euros. My choice was purely determined by price since we were overbudget on other parts of our trip.

Do you want to stay in Rodos Town? Old town or New town?
I recommend staying in either the old town or new town for easy access to the walled city.
I stayed at Rodos Park Hotel, which is way beyond your budget (300E per night). However, the hotel is FANTASTIC!
Do you want a swimming pool at your hotel? If you do, there is a decent Best Western in the new town with a pool. It is next door to Olympic Airlines and is within walking distance to everything.

We're staying at Aspaki Suite's Endless Blue for 5 nights and have to move our last night in Santorini...so we're thinking Ikies?
But Aspaki is very reasonable in price for what it offers (esp the private veranda!), it's just that with the weakness of the dollar, we had to have a stricter budget on other parts of our trip.

You can't beat Sunny Villas on the Santorini caldera for location, price and service. Our stay there was the highlight of our 3 week island/Athens jaunt in Sept/Oct '06. Make sure to have a breakfast at Mama's House at least one morning.

I usually go to Greece every September. Here are my recommendations for Santorini and Mykonos ...
Santorini: Even though it's in the middle of town (but in a quiet block) Popi Villas is great www.villapopi.gr. In October the price should only be around 30-35 euros a night.
Mykonos: I always stay in Platis Yalos. It's quiet, 50 meters from the beach, and only 10 minutes from town on the bus. I rent a lovely little apartment just behind the line of hotels on the beach. Pelagos Studios is great www.pelagos-studios.gr. The smaller double room on the top floor is around 70 euros a night and the really large double room (it will sleep four...day bed with trundle) is around 100 euros a night. Each of the rooms has two balconies overlooking the beach. I've stayed here for the last three years while in Mykonos and I'll be staying there again on my next trip.

Pawan, the last week of April is a good time to go as long as you don't want to swim, it will be too cold then for that. Prices will be low and the villages won't be crowded. It's possible the nights might be chilly and the mornings damp but there shouldn't be any rain.
