Try Expedia. Thier specials can be terrific value for money.
I booked my hotel in Prague directly on the web. I was on a budget when I went to Prague a few years ago. The name of the place was "King George House" - "Dum u Krale Jirijo" I loved that place! Charming 14 century building- right in the center. Don't know your price range. I think it was about 2*. And even though I am more like in 4*-5* range now I wouldn't mind staying there again.

Mike,
have a look at bidding for travel which lists winning bids for Priceline

i had fabulous luck last august or early september for a late november stay....i wanted the marriott because i would use some marriott points for part of the stay, but it didn't come up BUT the savoy came up on the other side of town when i added that....we paid $110 for each of two rooms (seperate postings---was i lucky)...this is a fabulous small hotel up above the castle...their rates start at over $300...you receive a full buffet breakfast, and free mini-bar...they also did not charge me for several days parking in their garage and it was about $30 per day....the tram is right out front...it could not have been better and we liked being up out of the fray in town....our 33 year old daughter and son in law thought it was perfect as well....
i've just done some priceline for bangkok with similar good luck....on the europe trip i also got a sheraton at heathrow, a marriott in frankfurt and the westin in e. berlin.....i'm sold

on prague the 4 and 5 star hotels seem to require about $100-120 to get it

by the way i have been monitoring the board ever since i got the savoy and have not once seen it since....

Mike: We were able to reserve the Savoy for this March through priceline. We were very pleased with the amount we saved and were able to get a 5 star hotel for a little over 50% of the regular price! I agree with welltravelbrit- checkout the bidding for travel website www.biddingfortravel.com for helpful tips on the priceline bidding process, and you'll be able to find out which hotels you will get depending on your preferences.
BTW- rhkkmk. Thanks for your posts. You helped immensly while we were researching the Savoy and Priceline.
