Me - personally -- I'd stay at Sligachan since it is at sort of the crossroads of the island. Very convenient to head any direction -- which is important since it is a large island w/ slow roads.

Many do prefer Portree because it is a 'real' town w/ shops/cafes/pubs/banks etc. You could walk to various places for dinner.

But Sligachan had a pub/restaurant on site w/ decent food served all day long.

For variety - Portree. For convenience - Sligachan.

Thanks janisj, I think Portree will serve our tastes better. It also looks like a pretty town with a nice harbour.
