Off the beaten track Santorini?
 
I will be going there for the 2nd time in June, my friend that I will be with has never been. We will have a rental car. Are there any villages, towns or "beaches" (I know they are not that great there) that are worthwhile that not too many tourists go to? I know it is a small island, so maybe there are no places like this.

There are beaches that were deserted in late September but I cannot speak as to June. The most popular beaches are, in general, the ones with easy access. If you are willing to walk on a rocky trail for a few minutes or more you will be able to access places where there are few tourists. Make sure you bring rubber shoes for the rocky shorelines that are more or less the norm on the island. There are spectacular beaches on Santorini but not all are easily acessible and I would think that is the reason the island has a reputation for poor beaches.

In my opinion the best swimming on Santorini is at the end of the seawall below Oia. Since you'll have a car you can drive down to Amoudi then walk along the seawall as far as you can go (not far, but a pleasant stroll) then either find a flat rock (no beach here) for sunbathing or do what I do, swim across to the little rock island with the cement platform, where you will have a fantastic view of the island as well as deep beautiful water and an upper level for high diving if that appeals to you.

Yes, visit Pyrgos and go to Pyrgos Taverna for excellent atmosphere and really good food. Not touristy.
