Need advice on itinerary for Germany

Your proposed itinerary:

Drive to Salzburg
Fly to Frankfurt<<
Flying Salzburg to Frankfurt can be expensive, especially non stop. Also there are high charges for car drop off in a country different from the renting country. Also checked luggage charges could be expensive. So you might consider driving to Munich for a flight or train to Frankfurt.
What I would do is change the order of your itinerary and eliminate the inter Europe flights.
Berlin, including day trip to Potsdam
Train to Dresden
Train to Nuremberg, plan day trip to Bamberg
Drive to Salzburg (Could stop in Regensburg)
Drive to Berchtesgaden
Drive to to Fussen
Drive to Frankfurt ( Many sights to see on this drive)
