We slept last month in Dijon at l'Auberge du chapeau rouge. The hotel was not really expensive and a great 4 stars and their restaurant is a 2 micheln stars that we really enjoyed. The city is real nice, don't forget to visit the first shop of 'Maill' the msot famous mustard in France.
Kayserberg castle is a must for me, last we were there some people were dressed like in medieval times and accompnied you for the visit.

Days 8-14 Spend the week in Colmar and do day trips to the towns in the Alsace region-Consider staying at Eguisheim or Kayeserbergor Riquewihr.
Days 20-22 Drop car at train station in Strasbourg and spend the next 3 days here- 7+3 days in Alsace sound a lot, though it's very beautiful, you may have Deja Vu feeling. Villages are much more beautiful than Colmar and Strasbourg. You can use the extra days elsewhere.
Days 23-25 Take train from Strasbourg to Lucerne; spend 3 days here including a day trip to Bern. Does Bern warrant several days? Perfect
Days 26--28 Take trains from Lucerne to Wengen and spend 3 days here with day trips to the area- You may consider locating yourself near Interlaken or Lauterbrunnen for 6 nights instead of 3+3 to avoid packing and unpacking.
Days 29-30 Zurich
Day 31 Fly home
Itinerary looks great.
I booked my car through Renault Eurodrive, short term Car Lease Program in France and in Europe, Car rental in France and in Europe, Long term car Lease in France and in Europe, Discount car rental in France and in Europe, One way car rental, One way car lease, France, Euro where I bought a brand new Renault Duster and Sold back to them in 33 days. This is an expat package which gives zero dep super CDW insurance and unlimited extra drivers plus zero pick up charge if you drop the car anywhere in France. Costed me cheaper than car rentals in 2015 at 25 Euros a day.

Swandav2000: This is the kind of information that really helps put together a great trip. Many of these suggestions you don't find in travel books. I will definitely use your suggestions when refining the details of our trip.

PalenQ: Again, thank you for all your recommendations!

PARAGKASH1: Thank you for your suggestions. I'll take a look at the lease option but doubt that it will work out for me since I will only have the car for 18 days.

Tip on boats on lakes - first class only on open-air front deck at least last I knew - much moredesirable IME than other areas - and you can pay a cheap enough upgrade from 2nd class pass to conductor onboard - and on a nice day bring any food and drink you want and laze back and chill!
