Madrid Airport Transfer to Connection time

I have a flight that will be landing in Madrid on Friday, August 17th at 9:55am, via American Airlines (I think in Terminal 4 or 4s). I have a separate connecting flight (booked separately through a different site) that will leave on Aegean Airlines to Athens (from Terminal 2) at 12:50pm.

That is almost 3 hours in-between the two flights. Will that be enough time to go through customs and get our baggage and catch the shuttle to the next terminal for our flight to Athens? How much time does the airport suggest to allow for connecting flights in different terminals?

I am kind of nervous about flying in and being able to get through security with only 3 hours.
Also does anyone have any suggestions or helpful hints on the airport or flying with Aegean? I haven't been to Madrid since 2004.
