Sorry I didn't see your post earlier.
You may change in bruges for zeebrugge; it's about an 18 minute train ride. Trains leave for Bruges from Brussels every half hour, although trains to Zeebrugge leave every hour from Bruges. It sounds like you have arranged baggage hold in Zeebrugge but Bruges also has storage lockers if you want to chill in bruges for the day and return to catch your train on the way to Zeebrugge. seems like that is excatly what we will do, take train from brussels to brugge.
chill out for the day, then take the bus from brugge to zeebrugge.
