The pinacotecca art gallery at the Vatican museums has an unfinished work by Da Vinci, St. Jerome, and Raphael's Transfiguration (his last painting)

You will also want to visit the Raphael rooms at the Vatican museums, near the Sistine Chapel

More Raphael frescoes at the Villa Farnesina and (of four sybils) at Santa Maria della Pace

Raphael designed the Chigi chapel at Santa maria del Popolo

There is a lot about Raphael and especially the Raphael rooms in Ross King's Michelangelo and the Pope's ceiling

More Raphael at the Borghese Gallery. A relatively early work (?) is Entombment. Also there's La Fornarina. It may be at Barberini, but I saw it at Borghese about two years ago.
