Itinerary/transportation Help

My husband and I are traveling to Europe this August. We are flying in and out of Frankfurt.Our trip is 16 days long. We arrive in Frankfurt the morning of August 5th, we will then head to Bamberg to stay with family for 5 nights. We have also booked a hotel room in Paris for 4 nights starting August 13th. The time in between is what we are having difficulty with. We'd really like to visit Amsterdam for a day, Bruges, and Brussels. We have no idea where to stay in these places and for how long. Not really wanting to do too much touristy stuff, perhaps a few things, but really want to experience the local environment. Our next quandry is transportation. We will not be renting a car so we will need to rely on public transportation. Should we book via train to get to our destinations or should we get airfare in between countries? We would also like to take a day trip via boat up the Rhine somewhere in this mix. So much to do, definitley not enough time. Any suggestions would be greatly appreciated.
